You could always centifuge provided that your centrifuge is spark proof.
 
That will cause the fines to centrifuge to the bottom, and then you can collect the eluant from the top.

Dear Penny,Regarding Silica Gel problem, I suppose you are using Silica Gel GF254. Can you please try avoiding Methanol in your experiment. I don't have any idea regarding nature of your compound but it might be too basic which demands very polar solvent like methanol to leach you compound from silica. In this case just try using DCM-Triethylamine(5%) mixture. Just soak you compound containing silica in DCM-TEA mixture for half an hour and filter with sintered funnel or even whattman paper will not be problem. Sometimes Ethanol will also help any using any other thing but never use methanol to leach compound from preparative silica.Hope this helps.
